The Republic of the Philippines encompasses more than seven thousand islands, two of them comprising two-thirds of the nation's area.

A) two of them comprising two-thirds of the nation's area
Correct....the second portion acts as a modifier and some additional information because of 'comprising'.

B) two-thirds of its area being in two of them
awkward being in two of them

C) and its area is two-thirds in two islands
awkward structure - area is two thirds in two islands

D) two of them comprise two-thirds of the nation's area
change of comprising to VERB comprise makes it a sentence and thus run-on sentence as the two parts are not connected now.

E) which have two-thirds of its area in two of them
which wrongly modifies seven thousand islands
