I think you are worrying a little too much, or have had a serious break down in communication. If the person wrote the recommendations for you for school, it seems very strange that they would not know you may be leaving, and also that you haven't communicated that you have interviewed and are admitted to some programs. I found that once I had discussed I was applying for school, I felt comfortable to discuss it with my boss over the coming months (we actually almost managed the transition over six months while I was being interviewed to make sure we could pass things over well).
In some circumstances the school will take note and avoid contacting certain people on the background check. This is more common at the moment as it can significantly affect the person keeping their job or bonuses. In your case, I cannot really see how you could argue that this is the case.
You have done the difficult part in getting the recommendations. Just open up the conversation again - I am fairly confident that they will be much more receptive than you fear.
