IMO C for the below.

The verb has to be a singular verb 'comes'. So, it is between C and D.
In D, 'which' refers to Phillippines. Wrong Meaning

The subject is singular "75% of the country's timber": it's inverted construction like verb+subject

Mindanao holds one of the largest remaining blocks of dipterocarp forest in the Philippines from which come 75% of the country's timber.

A) Philippines from which come 75% of the country's timber
B) Philippines from which come 75% of the timber of the country
C) Philippines from which comes 75% of the country's timber --> correct
D) Philippines, which 75% of the country's timber comes from
E) Philippines from which 75% of the country's timber come
