Since you specifically asked about D and E, so I assume that you are clear why A,B and C are incorrect.
In D, the modifier is "a period beginning bla bla" which is describing "five thousand years". Its like providing a general definition of "five thousand years". If someone asks you what is "five thousand years", then you'd say "a period beginning 2.5 million years ago". Absolutely absurd..isn't it?
In E, the choice seems fine as the entire modifier is correctly placed.
For the doubt you raise, try to refer SANAM pronouns mentioned in page number 45 in
MGMAT SC guide. I shall recommend to try yourself initially, and if still you find any difficulty then you may ask again.
