You are right! This is a case of using the correct idiom.

"Compare with" should be used to compare differences
"Compare to" should be used to compare similarities

Since this example is comparing differences, we can eliminate answers B, C, and D.

Of the remaining answers, answer A has awkward construction. The introductory clause Comparing the Quechans with other Native Americans of the Southwest modifies the Quechans.

In other words, the Quechans were comparing the Quechans with other Native Americans of the Southwest. This is awkward and doesn't make much sense.

But similar things are compared here such as Native Americans, or for that matter people are compared so why not use "compare to"? What different things are compared?

Don't waste your time using the split Compare to/ compare with until GMAC states in an OFFICIAL PROBLEM that such a difference exists.

As far as I know there hasn't been an official problem in which the correct answer choice is because that difference, so don't use that split; it can lead you to incorrect answer choices. There will be always another problem with the sentence.

if someone knows an official problem in which that difference is the only one between two answers, one correct and the other incorrect, please post that problem

(A) Comparing the Quechans with other Native Americans of the Southwest, the Quechans ---- though this sentence looks gramatically correct, it is little awkward to use Quenchens twice. if there is no better answer choice, we can prefer this
(B) When you compare the Quechans to other Native Americans of the Southwest, they ---- here we are not sure what 'they' refers to, the Quenchens or native americans of south west?
(C) When other Native Americans of the Southwest are compared to the Quechans, they ---- here we are not sure what 'they' refers to, the Quenchens or native americans of south west?
(D) Comparison to other Native Americans of the Southwest shows that the Quechans ---- 'compared to' is preferred over 'comparison to'
(E) Compared with other Native Americans of the Southwest, the Quechans ---- best answer choice, without any wordy construction

What is wrong with option A....
according to the solution the answer is E....pls explain

The correct usage i think should be
compared to / comparison with

my explanations are provided above...
I think it is not advisable to eliminate an answer choice solely based on the idioms used, especially in GMAT. Most of the questions have other differences.
