You are right! This is a case of using the correct idiom.
"Compare with" should be used to compare differences
"Compare to" should be used to compare similarities
Since this example is comparing differences, we can eliminate answers B, C, and D.
Of the remaining answers, answer A has awkward construction. The introductory clause Comparing the Quechans with other Native Americans of the Southwest modifies the Quechans.
In other words, the Quechans were comparing the Quechans with other Native Americans of the Southwest.This is awkward and doesn't make much sense.
The best answer is E.
