Im applying to only higher ranked schools (HBS, Wharton, Columbia), and its going to be plainly obvious that NYU-Stern, despite how awesome the school is, is not my first, or even second choice.

I would probably leave out Columbia at least. Both schools are polls apart in terms of program/culture/students. Visited both schools and decided to drop Columbia.
Honestly it doesn't matter. They collect it for statistical purposes. When they say that it does not affect your admission then I say take them at their word.
While I agree that it does not affect their decision, Stern Adcom is one of the most involved adcom, especially since they conduct all interviews and the interviewer would have thoroughly reviewed your file. Hence, if they have a doubt about your fit with Stern they can definitely ask pertinent questions like "if you get admitted to Columbia and Stern, which will you choose and why?"
It makes sense to fill that part wisely (and thruthfully), be prepared to explain your choices, and convince the adcom that Stern is definitely the top choice.
