On GMAT, such minor differences in meaning will never be a deciding factor to eliminate answer choices. That said, I would personally not go with any of the sentences and rather choose simple future tense to denote future action. She will leave shortly.

Grammatically, both the sentences are correct but they unnecessarily use future continuous to denote a future action.
She will be leaving shortly.
She is going to leave soon.
