I go with A.
Other choices are wrong because they contain two main mistakes:
1) In usage: Not only X but also Y => X & Y should be parallel logicaly(in the sense X & Y should be similar...) and grammatically (X,Y should both be noun or verb...)

2) construction "Whether or not" is unidiomatic. "Whether" itself implies the option of "not"

Ya, you really have to use POE here. In all choices except (A), parallelism is off:

(B) "not only have disputed the notion...but also over whether...

you get the idea...
