The only difference between A and B is Least/At least.
Least - The smallest amount possible.(generaly)
At least- equal to or more than something.
now," not least" -in particular; notably.
now , let's replace this in the original sentence-
The chief executive can hardly be free from responsibility for poor leadership,notably because he put the police and prosecution back under his direct control.
now, after knowing the meaning of " not least", going by the meaning of the sentence... Option A makes sense.
let's see option B,
The chief executive can hardly be free from responsibility for poor leadership, not at least because he put the police and prosecution back under his direct control.- no meaning.
IMO A.
