Eliminate B, C and E for SVA Error
C) The number of individuals X are – SVA Error
B) The numbers of individuals X has been – SVA Error
E) A number of individuals X is – SVA Error

Remaining with A, and D
The word “is” belongs to the verb “to be
- It is used in the simple present tense for the third person singular
- "Is" one of the total of three conjugations in present of such verb, the other two being “am” and “are”.

The word “has” on the other hand, is a verb of another kind which means “to possess
- It is used in the present perfect tense for the third person singular.
- It refers to an action done in the past and still affecting one’s present.

A) The number of individuals X is - Correct
D) The number of individuals X has - Wrong

To answer your query, the construction you have put forward would make Option B grammatically correct, but the shift in tense would lead to a change in meaning.
