"Every year" acts as an adverb, so it modifies the verb of the sentence.
A. the number of girls enrolled in government schools has grown
Correct. "has grown" agrees with "the number".
"every year" modifies "has grown".
"since 1990" comes with present perfect "has grown"
B. the number of girls who are in government schools have grown
"have" doesn't agree with "the number". "the number" is singular
C. there has been growth in the number of girls in government schools
This choice is wordy. Prefer choice A.
D. a growing number of girls have been in government schools
"have" doesn't agree with "a growing number". Also, this choice is awkward since "every year" modifies "have been"
E. girls have been growing in number in government schools
This choice is awkward.

A - Correct:
The use of the number of is singular and matches the verb has grown. The time indication since 1990 implies the tense of the sentence, which is present perfect.
B, D - Incorrect:
Subject verb agreement error. The singular subject the number does not agree in number with the plural auxiliary verb have.
C - Incorrect:
There has been growth is stylistically less preferable.
E - Incorrect:
The use of in number is grammatically illogical by implying the growing happened inside a number.
