I still confused about this answer. I couldn't see the parallelism of "not"..."but"... after correcting

The sentence doesn't use "not" and "but" together in a correlative structure. So, it doesn't have the type of parallel structure you're thinking of.

Rather, it works this way:

Dr Crock's claims have not x BUT have y

Dr Crock's claims have not x BUT Dr Crock's claims have y.
