IMO D

best way to tackle these question involving commas is to treat them as separate sentences. there is 2 levels of comparison -

D -
1) apartment rental costs in neighborhoods of Brooklyn rose almost as high as those in Manhattan (correct comparison)
2) apartment rental costs in certain neighborhoods even higher than those


above requirement is not satisfied in any of other choices.....



But What about the word "and", the sentence followed by "and" supposed to be independent and complete sentence if there is a comma before "and".

Idiom:
...as (adj./adv.) as....
"Those" makes a copy of rental costs. "They" is wrong because it refers to "rental costs in most neighborhoods of Brooklyn".

B. as high as, and in certain neighborhoods even higher than, those
idiomatic as... as; even... than; and those talks about costs, has to be plural.

Can you please check the original sentence I feel there is a "to" missing in the un-underlined part:

In 2003, apartment rental costs in most neighborhoods of Brooklyn rose to almost so high, and in certain neighborhoods even higher than what they did in Manhattan.

D says that the rental costs are same as(or higher than those in) Manhattan.
E says that the rental costs grew at the same rate as the rate in Manhattan.
