Our benefit of learning to speak a language while learning to read it  rather than separately  is that the students can more effectively apply his or her knowledge in social settings.

in GMAT world, rather than always takes preference...

E looks better compared to A

E is right. "in" is required to establish parallelism with while.... while learning to read  rather than  IN a separate  process

Isn't  rather  better used with verbs. The timing and not the action is compared here. Learning to speak and read occuring together versus seperate. 

I am stuck between C and D. I want to say D for clarity
