A looks just fine.

B and D are out, because they all don't use correct tense.

Between A,C and E, A is the best choice with clear modifier.

My vote goes to A also.

Geologists once thought lava was X, now it (lava) is Y.

Simple past, simple present.

C does not have a good flow. This is not an instance in which ", which" is needed. Remember, when you use ", which" that means that the phrase can be omitted from the text and not affect the meaning of the sentence.
In this case, the phrase needs to stay in the sentence to help with flow.
That's my humble opinion.

As for E, the gerund phrase "having...erupted" may have some agreement issues, but IMHO it just didn't flow right.

This one was so tough to prove the original wrong, that I think the answer has to be A
