Primary reason of decreased snake population in the Mervyn bay has been weather, hotter and more humid than average in the rest of the peninsula, which slowed metabolism and reproductive activity.

A. hotter and more humid than average in the rest of the Peninsula, which slowed
B. which was hotter and more humid than average in the rest of the Peninsula, slowing
C. since it was hotter and more humid than average in the rest of the Peninsula, which slowed
D. being hotter and more humid than averages in the rest of the Peninsula, which slowing
E. having been hotter and more humid than was average in the rest of the Peninsula, and slowed

"which" in A,C,D incorrectly modifies the Peninsula instead of weather.
having been hotter and more humid than was average in the rest of the Peninsulan - E has awkward construction

I pick B

I think B is not right. "has been" and "was" are not the same "tense". does anyone else agree?

IMO B.

Has been... something that started in the past and continues to present is on the same lines of slowing metabolism.....
and slowing rightly modifies weather
