Since the deferred program seems to favor STEM or non-traditional applicants, would it lower my chances if I will be working for McKinsey after graduating this spring?

The deferred programs are targeted at candidates who are still in school or just graduating school and have not had any full-time work experience. Working at MBB after graduating from college should not affect your admission to these deferred programs because in theory you would not have secured the job by the time the process begins. The decision is based more on academic rather than professional achievement.
If for some reason work experience makes it way into an application due to the unusual timing of your application/graduation date, working at MBB wouldn't disqualify you, though you would probably need to make a strong argument as to why you could not wait 2+ years to apply as part of the "normal" process.
