(A) for me. Time taken 0:58.
Sentence looks good as it is written.
"each pipe a conduit not for water, but for electrons traveling through it at near-light speed." This is an "Appositive" modifying the preceding clause.
(B) "each pipe" is singular, thus "them" incorrectly refers to singular "each pipe".
(C) and (D ) can be dropped simultaneously for implying that "all pipes" are "a" conduit. "Each pipe" is a single conduit. All pipes are not one single conduit.
(E) again "them" refers to every individual pipe.
