The invalidity of the other answer choices has already been explained.

(E) is the best choice because it correct compares the recording of the development of the Inca civilization with the recording of the histories of other ancient civilizations (by inserting the verb 'were'). If the verb had not been inserted, the comparison would have been incorrect.

The phrase as well as is an additive; its function is not same as and. In GMAT, whenever a list is used, it is mandatory to use and before the last item of the list.

The following example may help understand why as well as is not same as and:
X, as well as Y, is sick. (an additive does not change the number of the subject from singular to plural; i.e., it is not a part of a list.)
X and Y are sick.

the intended meaning:
Just like the histories of the other ancient civilizations,
The development of Inca civilization was recorded through pottery, stonework, jewelry, as well as oral tradition.

so the histories of other ancient civilizations were recorded in the same way..through pottery, etc.
as well as => same meaning as NOT only X, but ALSO Y.

it CAN be true that the development was recorded not only through X, but also Y.
the only error here though is the list...the list is not properly connected.
when we have more than 2 entities of the list, the LAST one must have comma+and before.
Because of this error - A is out.
B - completely changes the meaning. AS now has the same meaning as = in the same time. In the same time histories of other civilizations were developed, Inca... NO!!!
C - AS+noun entity without the verb presents function/role of the subject/noun that comes after/before. the development of Inca civilization, in the role of histories of other ancient civilizations... completely illogical - so out.
D - same error as in C.
E - although it looks good and connects the list - the meaning is slightly changed from A. nevertheless, this one has no grammatical error, so it can be considered as the correct answer.

(A)As the histories of other ancient civilizations were, the development of the Inca civilization was recorded through pottery, stonework, jewelry, as well as -> "as well as" is better replaced with "and". Incorrect.

(B)As the histories of other ancient civilizations were developed, the Inca civilization was recorded through pottery, stonework, jewelry, and -> Meaning changed. Incorrect.

(C)As the histories of other ancient civilizations, the development of the Inca civilization was recorded through pottery, stonework, jewelry, and -> As need a clause, we don't have a verb. Incorrect.

(D)The development of the Inca civilization, as the histories of other ancient civilizations, was recorded through pottery, stonework, jewelry, and -> Same as C. Incorrect.

(E)The development of the Inca civilization, as the histories of other ancient civilizations were, was recorded through pottery, stonework, jewelry, and -> It is better and we can see "as clause" has verb also.

So, I think E. :)
