A. capital city of Serbia, but it is also one of the oldest

It - Refers to Belgrade , one of the oldest correctly used

Parallelism maintained -

Belgrade is widely known as the capital city of Serbia, but it is also one of the oldest cities in Europe and the largest in the territory formerly known as Yugoslavia.

B. capital city of Serbia, nevertheless also one of the oldest - Incorrect.

C. Serbia’s capital city, and it is also one of the older - Incorrect , we need a superlative here for old since comparison here involves more than 2 cities of Europe.

D. Serbia’s capital, but it is also one of the older - Incorrect , we need a superlative here for old since comparison here involves more than 2 cities of Europe.

E. capital city of Serbia, but it is also one of the older - Incorrect , we need a superlative here for old since comparison here involves more than 2 cities of Europe.

Hence IMHO (A) is the best...
