Current historical research has shown that the Samurai code of honor, called Bushido, has been prevalent in Japan until the middle of the 19th century although its cultural influences affect the Japanese nation to this day.

A. has been prevalent in Japan until the middle of the 19th century although its cultural influences affect the Japanese nation to this day - tense

B. had been prevalent in Japan until the middle of the 19th century although its cultural influences affect the Japanese nation to this day

C. had been prevalent in Japan until the middle of the 19th century although its cultural influences has affected the Japanese nation to this day - tense

D. still has a cultural influence on the Japanese nation to this day even though it had been prevalent in Japan only until the middle of the 19th century - redundancy

E. still has a cultural influence on the Japanese nation even though it has been prevalent in Japan only until the middle of the 19th century - tense

That OE seems to miss the point. Answers D and E are wrong for meaning alone. If "historical research has shown" something, then it has shown something about history, so about the past. Answers D and E suggest that the "historical research" showed something about the present. The "historical research" in the sentence involves dating of the end of Bushido's prevalence in Japanese society, and the sentence needs to be structured to make that clear (the material about the 19th century needs to immediately follow the "historical research" phrase, while the comment about the present-day needs to be at the end).

And in the explanation of answer D, "even though" is not, as they claim, "redundant". It might be redundant to say "still" and "to this day" in the same sentence, but that seems to me something a correct sentence might do purely for emphasis, so I wouldn't rule out an answer choice on those grounds alone.
