Were you applying to FT MBA programs or Masters?
You have awesome GPA and GRE but the work experience is a bit on the lower side and while you may be highly motivated and with startup and internships, some of these programs prefer to offer more seasoned candidates to their employment pipelines (it is safer for them to recruit someone with 4-5 years of experience who has a proven track record)
