This is basically Pronoun Number Agreement problem rather than a Subject Verb Problem.

Each invoice and gate pass must have "PAID" stamped over their number
A) Each invoice and gate pass must have "PAID" stamped over their number - Their does not match in number with EACH. INCORRECT
B) Every one of the invoices and gate passes must have "PAID" stamped over their number- Their does not match in number with EVERY. INCORRECT
C) Each invoice and gate pass must have "PAID" stamped over its number - ITS match in number with EACH. CORRECT
D) All invoices and gate passes must have "PAID" stamped over its number - ITS does not match in number with ALL. INCORRECT
E) Every invoice and each gate pass must have "PAID" stamped over their number. - Their does not match in number with EVERY. INCORRECT

IMO, C is correct.

A) Each invoice and gate pass must have "PAID" stamped over their number
Wrong. Each invoice and gate pass --> singular

B) Every one of the invoices and gate passes must have "PAID" stamped over their number
Wrong. Every --> singular

C) Each invoice and gate pass must have "PAID" stamped over its number
Correct.

D) All invoices and gate passes must have "PAID" stamped over its number
Wrong. All --> plural.

E) Every invoice and each gate pass must have "PAID" stamped over their number.
Wrong. Every --> singular

(A) The singular subject each does not agree with the plural pronoun their.
(B) The singular subject every one does not agree with the plural pronoun their.
(C) The correct answer with the singular pronoun its.
(D) The plural subject all does not agree with the singular pronoun its.
(E) The singular subject every does not agree with the plural pronoun their.
