Found mainly in warm tropical waters and surviving through migration : The comparison marker used here is ambiguous. the habitat and migration have nothing in common to compare about, neither they are polar opposites. Habitat is a reflection of migration done by the manatees, Hence we can eliminate A,C and D.

In E, in warm tropical waters, surviving through migration and their habitat extends have nothing in common, so can't be put parallel to each other. (Eliminated)
B is the better option among all, no parallelism issue.

A: Incorrect modifier, the initial part of the sentence preceding the comma should be modifying the Florida manatee, not its habitat.
B: Looks good, keep it.
C: This is not a complete sentence. Without the content between the commas - 'Florida manatees with their habitat extending'... contains no verb.
D: Incorrect with similar reasoning to C. Without the commas - 'Florida manatees their habitat'
E: Incorrect parallel structure. The third component of the parallel structure - 'their habitat extends' - should start with a verb in order to comply with parallelism rules.

In option B, the phrase "their habitat extending" makes the sentence structure sound odd to me. Can you please explain how this makes sense grammatically?

Extending is an adjective which modifies the noun while geographically explaining the position of a noun. 
Whereas, Extends means increasing the scope and range of an area. 
In passage we are particularly given the geographical location. So using extending in place of extends is more grammatically logical.

This could be the reason - manatees compared with their habitat. ‘Manatees are found’ is parallel to ‘manatees survive’. These two are not parallel to their habitat. The third should have mentioned Manatees and not their habitat.

Does this make sense?

The parallelism has to be between "in warm tropical waters, surviving through migration and their habitat extends" which has to be directly linked to manatees but they have nothing in common, so can't be put parallel to each other. Hence E is eliminated.

"their habitat extending ....." is an  absolute phrase  modifying the previous clause - "Mantees survive through migration," .
Hence it is a modifier and need not be parallel. To find if it is absolute phrase check if it describes the previous clause.
