We’ll go for PRECISE because there is a simple grammatical rule that we can use.
The subject of the independent clause is costs, which is plural, and not housing, which is singular. The verbs that refer to it—stem and make up—must therefore be in the plural form as well. Thus, (A) is eliminated. In (C) and (E) too, there are verbs that do not match the subject in number. Of the remaining two answer choices, (D) has a dangling modifier, as it implies that needing… an extra bedroom illogically refers to additional housing. The answer is therefore (B).
We’ll go for ALTERNATIVE because the original sentence is long and complex, making it easier to compare the answers.
(A) has problems with its subject-verb agreement—both verbs that refer to the plural subject of the independent clause—costs—are in the singular form—stems and makes up. (C) also uses stems and can therefore be eliminated. (D) has a dangling modifier, since needing… to have an extra bedroom should describe people, not housing. (E) makes the same kind of subject-verb agreement mistake as do (A) and (C) but with different words: the subject of the second independent clause is the lion's share, so the verb referring to it should be is rather than are. The answer is therefore (B).

Tough one. My opinion below:
A. While childcare and education make up a considerable part of the total cost for child-rearing in a child's first few years, overall, it is the costs of additional housing, which largely stems from the need to have an extra bedroom, that makes up the lion's share of the expenses incurred throughout the child-rearing period. - the costs is plural, and should take "make" as a verb. Right now this reads the costs makes, which is an SVA error. Eliminate.
B. While childcare and education make up a considerable part of the total cost of raising a child during his or her first few years, additional housing, stemming largely from the need to have an extra bedroom, makes up the lion's share of the expenses incurred throughout the child-rearing period. - I don't see any issues that could lead to elimination. Perhaps a bit awkward, but that is no reason to eliminate an option. IMO the best option.
C.
