Hi, my LoR was fired few days before I left my organization. Although he was very good manager, but he worked in close capacity with me and a perfect choice for the LoR. Would his firing affect my decision if I were to get selected? They never asked any question in recommender form about reasons for leaving the organisation. Will that be a problem in the background check of my LoR if we didn't disclose it my ourselves even if not asked?

While your LOR should preferably come from your current employer, the most important thing about a recommendation is the quality of what they write. If you feel that your former manager is familiar with your work, character, strengths, weaknesses and career aspirations, he may be a good choice.
