This should not present significant issues. Your recommender's employment status has no bearing on your candidacy. As everyone has noted, they are writing about your shared time together at the company. It would be no different if the recommender left for another job. People move around professionally more than ever. It is normal.

The only very minor issue is that I believe several schools ask for a corporate email address instead of a personal email address for the recommenders. If that is in fact the case for the schools on your list, you should call the respective AdCom and see if they can help you straighten that out so this person can receive the appropriate information to complete your letter.

Thanks. I have emailed it, and they have told me that I can go ahead with recommender. But he won't be able to use his corporate email since he is not allowed to used it for anything outside of corporate task, though he can write it in the short note underneath it.

Hi, my LoR was fired few days before I left my organization. Although he was very good manager, but he worked in close capacity with me and a perfect choice for the LoR. Would his firing affect my decision if I were to get selected? They never asked any question in recommender form about reasons for leaving the organisation. Will that be a problem in the background check of my LoR if we didn't disclose it my ourselves even if not asked?

This should not be an issue; your recommender's employment status does not matter; what matters is the content of the recommendation; hence, if you feel he is the perfect choice, you MUST go ahead with him.
