Can anyone explain why C and E are wrong, I think the word 'having' is wrong.
Vilamari is correct. I don't think 'having' is immediately incorrect (though it's unusual).
I think the sentence "Once the police made public the details of the hacking of the university computer, the chemistry professor announced that some of the students, having clearly cheated on the exam, would have to retake it." would be totally fine.
The issue is that C doubles up on a subject.
"[The professor announced that] **some of the students** ..."
{okay Reed wants to know what 'some of the students' did}
"...**all** would have to retake it."
That part is outside of the underline, so there's no fixing that---'all' is the subject of 'would have to retake.'
So C is out.
NOTE: "that" has many uses, but when you get the sense it's about to start a new clause, 'reset' into structure mode. Find subjects and verbs! They are king and queen of sentence structure:
