Do the GMATPrep practice exams also give heavy penalty for not finishing the exam on time?

Short answer: Yes.
Long answer: Depends on how many questions you left unconfirmed. If it's just the last one, then GMAT Prep automatically takes your selected answer choice as the final answer, but if it's more than one, then yes.
