Thanks for reaching out! You are a bit on the young side for some b-schools but it looks like you've had very interesting work experience and the fact that you've founded two companies at such a young age is quite impressive. Do you manage teams as part of your startups or are these solo projects? Leadership is important to schools, though you can also demonstrate leadership in terms of bringing an idea to market or advising your clients. Just make sure you have some strong accomplishments you can point to. Your community service is great too, and I think the TedX event will look great!
On the flip side, your GPA is on the low side, so getting a high (730+) GMAT is really important for you. I would focus there instead of taking additional courses, those can help, but not as much as a high GMAT.
As for recommendations, you'll need two so I would advise having your former supervisor plus one client -- I think that's a nice balance.
I'm not sure I understand your question about the disease/disorder -- if it impacted your performance in school, you could write about that in an optional essay; or if it impacts your test taking ability, you could try to apply for testing accommodations. It might also be a personal example you could share in some of your essays about overcoming a difficult period, but only if it fits, and you feel comfortable discussing it.
Overall I think your school list is very ambitious. Even with a higher GMAT I would still say your chances are tough at those three schools. So broaden your reach and add a few others -- there are lots of great programs with a tech focus -- Haas, MIT are two that come to mind right away.

My previous supervisor at my last company, 2 of my clients ( 1 has been alum of ISB)
I suffer from Ankylosing Spondylitis(Auto Immune Disease) and Thoracic Kyphosis(mild- a condition of hunched spinal cord; doesn't fall in PWD)- Due to which I have had episodes of Immense pain in past that I had to fight through school and college.
What are the loopholes of my application?
Should I take certification courses from Coursera or Harvard On Campus Extension school in Marketing/ Economics / Finance?
My future plan is to be a VC , helping startups in domains of tech.
