Consider the 2 action in a timeline...
Swallowing the pill (1st Action is)-------------------> Feeling Better (2nd Action)
Now, since this is a subjunctive case (Suggesting situations that did not happen but could have happened ) we have to express it in a way to make the difference be felt to the listener, we will not use Past Perfect Tense for the first Action.
