Well there are two sides of the coin for this question:
1. Moving to a role that is more inline with your goals is a positive point. You can always mention them that since you got an exciting opportunity to work with an organisation that is inline with your goals, you switched.
2. I could sense a bit negativeness here. What if they say, "Dude, why don't you work there for few years now and then come back? Since you have found an alternative to your goals to learn more before entering to our/any MBA program? How will you think this short period of time will really help?". Moreover, even if they select you, how will you make your point during recruitment process?. I am a bit concerned about this.
Basically, you have come to a tough decision stage. You have to set priority to whether you wanna do MBA now and are you sure you will be able to get through. If yes, I would not like to take the offer for a very short duration in hand. If not, go ahead and pick the offer.
Final thing I could do is : Request the company to postpone the joining date.
