I am going for 'A' as well.

idiomatic - Not only ..but also...

Usage of 'has' in 'A' is correct than 'have' in 'B'

The computer software being designed for a project studying Native American access to higher education will not only meet the needs of that study, but also has the versatility and power of facilitating similar research endeavors.

A. but also has the versatility and power of facilitating

B. but also have the versatility and power to facilitate

C. but it also has the versatility and power to facilitate

D. and also have the versatility and power of facilitating

E. and it also has such versatility and power that it can facilitate

Is computer software plural or singlular?

How can the correct answer be A? 'versatility and power of facilitating' is incorrect. 'Versatility of facilitating' is incorrect grammar.
Correct form has to be 'versatility and power to facilitate'.

Correct idiom is 'not only...but also'
'The computer software' is singular.

This eliminates everything but C. In C the idiom 'not only .. but also' is written in the form 'not only... but it also'....

Is this an acceptable usage?

Answer cannot be "A" because "have" must follow "will"

Software will has is wrong

Software will have - is right

The answer is indeed B. Although at the first glimpse, the verb does not jive w/ the main subject.
But if you take out the not only x but y structure and keep the y part, you'll see why the verb is have:

The computer software being designed for a project studying Native American access to higher education will have the versatility and power to facilitate similar research endeavors.

The verb tense is simple future.
Verb: to have
simple:
he has
they have
simple future:
he will have
they will have

Hope thats clear.

A,C,E are wrong because of "has"
B because "power to facilitate" sounds better
