For the first blank, “with” is important: absurdity (ridiculousness) and imperilment (endangerment) are not things that would happen “with the Pythagoreans’ faith,” but “surds” do seem to have an incongruity (lack of agreement) with their faith in “harmonious ratios of whole numbers.” For the second blank, the seriousness of the problem would seem to suggest that the Pythagoreans wouldn’t want to condone (accept, allow) the spreading of this information; they might want to palliate (alleviate, diminish) the impact of the information, but forbidding, or proscribing, any mention of it outright fits better.
