I think "between" and "with" conveys the same meaning. Then Why E is incorrect?

No Sneha, 'with' and 'between' have different uses with 'overlap'.

When 'overlap' is used as a verb, we can use 'with' in some cases or we use just 'overlap'.
e.g. A does not overlap with B.
A and B do not overlap.

But when 'overlap' is used as a noun, we use 'between'.
e.g. There is some overlap between A and B.

Our structure here: "there is some overlap between the two concepts market economy and laissez faire"
needs 'between', not 'with'.

B) between the two concepts market economy and laissez faire, several important differences must be borne in mind

C) spanning the two concepts market economy and laissez faire, one must bear several important differences between them in mind

In C seems the overlap spanning but we need to highlight the difference between the two concepts at the core of the sentence

Since we are talking about overlap between two concepts and not something extending/spread across, we must use 'between' not 'spanning.'

We use spanning to show 'extending or spread across'
The rebellion, spanning decades, was finally quashed by ...
