I couldn't see the difference between 'They' vs 'it' split.
I can rule out E, because of 'being' and 'it', but the others I have no idea.

Nigeria is the singular subject and it cannot be referred to as they. That leaves D and E and E is out because of the clumsy being ,as you have pointed out. Therefore, D is the answer. A simple exercise but do you have any difficulty in seeing that Nigeria is third person singular and that singular subjects need singular pronouns such as it or he or she

you could have picked the correct one from they vs it split from the non-underlined part its borders. Hence we require a singular subject it to refer to Nigeria.

(C) they already had established a federal political structure that consisted of three regions based on the three major population clusters in
(D) it had already established a federal political structure that consisted of three regions based on the three major population clusters within
(E) it already had established a federal political structure consisting of three regions being based on the three major population clusters it had within
E is wrong for incorrect construction "already had" and for wrong tense in "it had within" . it has within changes the meaning.
