I am going with C.
As he was trying to find a discrepancy in the records, he found that the files had been tampered with.
- IMO, "As" + Sub + was + Verb(ing)............, Sub + Verb (ed) is correct structure.
- Past perfect "had been" is properly used to indicate that something was happened before he found the discrepancy.
