Reducing the population of Japanese beetles is done most easily by applying pesticides to turf-dwelling young larva in late summer than applications to mature larva in spring or adult beetles at any time of year.

most is superlative and here we are comparing therefore comparative more should be used. Eliminate A, B. D distorts the parallelism. In E the use of applying twice is unnecessary.
IMO C

A) most easily by applying pesticides to turf-dwelling young larva in late summer than applications

B) most easily by the application of pesticides to turf-dwelling young larva in late summer than that

C) more easily by applying pesticides to turf-dwelling young larva in late summer than

D) easier through the application of pesticides to turf-dwelling young larva in late summer than

E) more easily by applying pesticides to turf-dwelling young larva in late summer rather than applying

IMO C

"Done" Is the verb in focus; hence the word choice "easily" is preferable. ->Crossing D.

More is preferable over most -> Narrowing down to C and E.

Choice C avoids repetition while keeping the meaning crisp and clear.

Why is option E incorrect?

I might be incorrect but for parallelism and ellipsis, you need "by" before "applying" as well for it to stand as parallel or rather grammatical. You can not have omission of "by" and have "applying" after than.
