My answer is  (B) . It took me 01:03.

(A) Subject (Just who inspired English painter John Constable’s marvelously enigmatic cloud studies) is singular, but main verb is plural ("have").
(B) SVA issue is fixed. 
(C) See (A)
(D) Not a sentence for the lack of main verb. 
(E) At least two issues. 
1. "X and Y" are not parallel. 
2. Not a clause after "and".
BTW, If we were to delete "and", this version would be grammatically correct.

B) studies, much prized by collectors, has - Fixes the issue in A and Much prized By Collectors is modifying .. cloud studies.

C) studies, many of them prized by collectors, have -- Firstly, Them is a  personal pronoun  what is it refering to ? there is no logical antecedent , secondly Have is again a S-V issue.

D) studies, many of which are prized by collectors, -- This option has no main verb if you remove the modifier you wouldnt know when did the action take place.

E) studies, and many of them prized by collectors, has -- Not Parallel and again we have "Them" ..
