D. selling nearly 90,000 tons a year to foreign markets, and almost half of it goes -->same error of misplaced modifier  it 
E. selling nearly 90,000 tons a year to foreign markets, with almost half going -->  best. A participle phrase - modifier: "selling nearly ... foreign markets" for the main clause. The prepositional phrase "with ...United States" modifying for  90,000 tons a year  curtails the misplaced modifier "it" to make a more precise meaning

with almost half goes to the United States  is not correct because it will make up a clause incorrectly following after  with

After  with , we only use Noun phrase to make up a  prepositional phrase  or structure like:  with + Noun + that + clause (S + V + O) 
but:  with + clause (S + V + O)  is incorrect

Though I agree D is incorrect its not because of "it". "to foreign markets" is prepositional phrase and can not act as noun phrase for the latter part. Hence it correctly refers to 90000 tons. Even in E half "of it" is implicit. https://www.nytimes.com/2002/03/05/busin ... Department
