Agree that you should follow directions, but I would suggest you get those directions from your WL letter rather than calling the school and indicating you are unable to figure it out. I've been WL'd twice and it was very clear from the letter whether they wanted additional materials.

Your question seems to be more like should you play hard-to-get. The answer is no. If the school allows additional materials, craft something good and send it. Get another recommendation letter from someone who knows you in a different capacity than your original recs. Let them know that should they give you an offer you will definitely help their yield and accept (don't say the yield part). Basically they've left the door open a tiny crack, you have to do anything and everything to pry that door open.

As mentioned, this all assumes the school allows additional material. If they don't, then follow the directions and do nothing.

I also know that many people with lower GMAT get in, so I don't know what wrong with the applicaion process and don't know should I take initiative to show my eagerness or not at all.

The schools that don't want you to contact them (e.g., HBS, Wharton) are very clear about this point. So if they haven't said not to contact them, you definitely should. Which school is it?
