These are my reasons:

The National Museum of American History owns Harley-Davidsons of various vintages on account of having evolved into an American touchstone.

A. on account of having - on account of is ackwards for this sentence
B. on account of their having - the same in B
C. because they have - correct. It clearly refers to the Harley-Davidsons
D. because of having - it's not clear. you could understand that the museum has evolved into an American touchstone.
E. because it has - it changes the meaning of the sentence. In this case, the museum has evolved into an American touchstone.

I think I deserve kudos ;) lol

We have 3-2 split in option "on account" and "Because".

Second part explains the reason why Museum owns HD. When Second is presented as reason, Because is preferred. Hence Option A and B are out.

Option D : "because of having"
No Verb error - Incorrect

Option E: "because IT has"
What pronoun IT can refer, it can refer to singular Museum. it Creates a illogical meaning, Museum own HD because Museum evolved into an American touchstone.
Incorrect meaning - Incorrect

Option C: "because they have"
They refers to HD, and explains why Museum owns HD.

Option C is correct.

I think, Meaning based approach is tested in this question.

Correct Answer: C

The best answer is C. As used in choices A, B, and D, the phrases on account of and because of are unidiomatic. Choice E has a subject-verb agreement problem.

Bunuel, I have rejected A,B and D for the word "having" taking present simple into context. Does it makes sense ?
