Hi,
I understand that all BSchools ask for the recommender's corporate email address. And I have submitted my recommender's official email on 1-2 applications that I have submitted in the past.
However, my company has recently started reviewing the emails more rigorously and my recommender is not very comfortable with recommendations under this new set of checks. He is my supervisor, but not my manager, and hence his hesitation, as the whole process might leave him in a bad situation.
Any idea what repurcussions will it have on my application if I give my recommender's personal email id? Is that not acceptable at all? Will it leave a bad impression on my application?

This is a fairly common problem and all the B-Schools know about it.
The best way to address this is to write about it in the optional essay.
There will be no repercussions for this. At the most, while verification after the Admission the ADCOM will probe deeper into it.
But as long as the mail id belongs to your recommender. you should be fine.

Yes I agree with the above this should not be a problem. Just leverage the optional essay to address this. Schools deal with this issue all the time.
