The subject of the sentence is 'intelligence agency' ->singular

A. have repeatedly vowed not to meddle in politics, accusations of wrongdoing and interference by several of their agents have recently resurfaced.
INCORRECT. Reference to intelligence agency is wrong by using wrong pronoun such as have and their.

B. has repeatedly vowed not to meddle in politics, accusations of wrongdoing and interfering by several of their agents has recently resurfaced.
INCORRECT. Reference to intelligence agency is correct by using 'has' but not 'their'

C. has repeatedly vowed not to meddle in politics and accusations of wrongdoing, interference by several of their agents has recently resurfaced.
INCORRECT. Contender since the sentence looks parallel. It is wrong for the same reason as B

D. have repeatedly vowed not to meddle in politics, accusations of wrongdoing and interfering by several of their agents have recently resurfaced.
INCORRECT. reason as option A

E. has repeatedly vowed not to meddle in politics, accusations of wrongdoing and interfering by several of its agents have recently resurfaced.
CORRECT. 'has' and 'its' singular pronouns correctly refers to 'intelligence agency'

major problem
the intelligence agency .. have Subject verb disagreement should be has.
B,C and E correct it. but B has wrong "has" at the end.
and C incorrectly uses "not to meddle in politics and accusations of wrongdoing" and
only E rectifies all errors and doesnt not introduce new errors.

Two things pop up after seeing the options S-V agreement and interference/interfering parallelism with wrongdoing.

A. have repeatedly vowed not to meddle in politics, accusations of wrongdoing and interference by several of their agents have recently resurfaced. – CORRECT. The sentence between hyphens here is not an extension of the intelligence agency, it forms a plural subject with it. Thus a plural verb ‘have’ is required.

B. has repeatedly vowed not to meddle in politics, accusations of wrongdoing and interfering by several of their agents has recently resurfaced. – WRONG. S-V mismatch and accusation of interfering is parallel.

C. has repeatedly vowed not to meddle in politics and accusations of wrongdoing, interference by several of their agents has recently resurfaced. – WRONG. S-V mismatch and interference seems to modify wrongdoing.

D. have repeatedly vowed not to meddle in politics, accusations of wrongdoing and interfering by several of their agents have recently resurfaced. – WRONG. S – V is fine but interfering is not parallel to wrongdoing.

E. has repeatedly vowed not to meddle in politics, accusations of wrongdoing and interfering by several of its agents have recently resurfaced. – WRONG. S – V mismatch and interfering is not parallel to wrongdoing.

The answer is E since has is the verb for agency and its pronoun for agency.

A and D are incorrect because their singular subject “the intelligent Agency” has a predicate, a plural verb “have vowed”. It should have been “has vowed”.
B and C are wrong because the plural noun “accusations” has a singular verb “has resurfaced”, which should have been “have resurfaced”.
E is correct. The singular noun “Intelligence Agency” agrees in number with the verb “has vowed”. Likewise, the plural noun “accusations” agree in number with the verb “ have have resurfaced”.

C is a distortion of the intended meaning. The idea is to say that the Intelligence Agency promised not to snoop into politics. Please note that in the case of C, the addition of accusations of wrongdoing is an unwanted intrusion. Because as we may see, it does not make sense to say that the Agency promised not to indulge in accusations of wrongdoing. Therefore accusations of wrongdoing belong to the main clause as part of the compound subject, whose verb should be a plural 'have' as given in E.

In (B) and (C), the pronoun “their” is also incorrect, as that is referring back to the singular “intelligence agency”. Only (E) gets the verb agreement and pronoun agreement correct and is thus the correct answer.
