In the correct option A:
Federal legislation establishing a fund for the cleanup of sites damaged by toxic chemicals "permits" compensating state governments for damage to their natural resources but does not "allow" claims for injury to people.
Here the objects of the || verbs "permits" and "allow" : compensating and claims respectively don't seem to be in ||.

"-ing" words can function as good old-fashioned nouns. For instance, Tim can enjoy chocolate and swimming. (Just not usually at the same time.) Both "chocolate" and "swimming" are nouns here, and that's fine.
Same deal in (A). "Compensating" and "claims" both function as nouns, so they're parallel.

To answer your query, in this context "compensating" is a present participle ("verb+ing") that functions as a noun; such present participles are known as gerunds.
