In most parts of Europe, Koine Greek was seen as a prestige language, just as it had once been among the Roman intellectuals.

A. just as it had once been among the Roman intellectuals

“just as it had once been” is parallel to “Kone Greek was seen” and thus makes sense. A correct parallelism and correct idiom.
Correct,

B. just like it once had been among the Roman intellectuals

“just like” cannot be used to compare to sentences. An adverb “one” usually comes in between the helping verb and main verb, as in A.


C. just as the Roman intellectuals had once done

“intellectuals had once done” illogically implies that “intellectuals was seen as a prestige language”. nonsense.

D. similar to what the Roman intellectuals had done once

“intellectuals had once done” illogically implies that “intellectuals was seen as a prestige language”. nonsense.


E. like what had once been done by the Roman intellectuals

“like” is not used to compare sentences.
