Although Option D is correct in almost every sense but I cannot seem to understand this line " in the culture producing copies of the viral DNA"

Culture producing copies of the DNA? isn't verb-ing (producing) modifying Culture??

in the culture is the preposition providing more information about the cells i.e cells in the culture.verb producing is modfying the cells.
scientists have observed pig cells [in the culture] producing copies of the viral DNA

Right. Thanks.
But what about the rule that states that if there is no comma preceeding the verb-ing modifier then it modifies the closest noun.

So isn't culture a noun? Yes it is preceeded with "in " preposition. But that can only make sure that culture is not a subject as subjects r not preceeded by prepositions

Yes, As per the rule , verbing modifier can modify the closest noun orNoun phrases.
Here it is modifying the noun phrase : cells in the culture
