Hi,
Will take the GMAT twice.
Can one notify the schools only after the test has been taken?
Will B-schools automatically take the best out of two scores?
Does it look bad if one of the scores is materially lower than the other one?

The post above answers most of your queries. Just to add on a point, after your second attempt you will get a score either greater than or less than the first score. If its greater than it is a positive signal for schools that you have put in effort to improve. If its lesser, you will probably end up cancelling it and schools won't even know you took a second attempt. So there's nothing to lose.
Also, when applying to b-schools you will anyway have to mention your score. So you get to decide which score you want the b-schools to consider. They will just verify it from the official report.
