We need a preposition "in" with the second part of the sentence i.e. "in Y crops" not just for parallelism but for conveying the meaning properly.

Only C and E have "in" after comparison markers "as compared to" and "than"

E is much better structured - better quality in X than in Y

I feel E is the answer
organically growing crops than in conventionally growing crops
nutrients in organically growing are compared with nutrients in conventionally growing crops

Comparing C and E
(C) The preliminary evidence suggests that nutrients, vitamin C and some minerals, are included with better quality in organically growing crops as compared to in conventionally growing crops.

(E) The preliminary evidence suggests that nutrients, vitamin C and some minerals, are included with better quality in organically growing crops than in conventionally growing crops.

IMO, 'as compared to' in C is not as good a comparison as in E. I would go with (E).
