How can B be right?

Conjunction but joins two independent clauses. Second clause does not have a subject

only B have correct comparison of nuts with nuts

if you break sentence further
Chestnuts are relatively low in calories
Chestnuts are rich sources of minerals,vitamins and .........

Compared with other nuts and seeds, chestnuts, containing little fat, are relatively low in calories, but are rich sources of minerals, vitamins and phytonutrients that immensely benefit health.

Is option b correct because , after according to rule, but followed by comma should be a independent clause and here it is not.

Completely accept your views , but for GMAT SC our approach must to select the best among the rest , here option (B) stands out among the rest and is hence correct...

Also consider the idiomatic form Compared with X , Y ( To emphasize differences )

Hence, (B) is best among the rest of the options and is our answer...

Your query has already been answered by Abhishek above. Also note that I have not come across any official question that is eliminated only because of punctuation error.

( However, another way to look at option B is that there are three verbs in a list. It is optional to use comma before "and" when there are more than two items. In that respect, comma is alright)
